The simple answer is that no one is sure. The Continental Congress left no record as to why it chose these colors. Red, white and blue colors were likely selected for what they represent - white which means purity and innocence, just right for a new country, red for courage, an attribute a brand new nation would require and blue for justice, vigilance and perseverance, qualities the founding fathers knew to be essential for their new nation to succeed.
